Sachin Tendulkar and Virat Kohli were unbeaten on 3 and 4 respectively to take India to 400/3 at lunch on Day 3, lead by 163 runs.
Pujara continued his dream run as he notched up his second Test double hundred to leave Australia clueless.
Pujara stepped out of the crease and smashed a four between mid on and mid wicket to reach his double ton. Pujara lost his cool as he went for the hook and could not keep it down and was caught by Xavier Doherty.
Australia got the first breakthrough of the day when Glenn Maxwell struck to take his first Test wicket, dismissing Murali Vijay to break the record India's second wicket stand.
Pujara and Vijay added 6 runs to their overnight score and completed a record 300-run partnership for the second wicket against Australia. The pair went on to better India's second wicket record ever as they surpassed 344-run stand between Sunil Gavaskar and Dilip Vengsarkar against West Indies in 1978-79.
Vijay played it wide of mid on off Peter Siddle for a single to reach 150 for the first time in Tests. He smashed 20 boundaries and two sixes during scintillating innings.
Pujara (162*) notched up his fourth Test hundred and Vijay (129*) scored his second ton to take India to a comfortable 311/1 with a lead of 74 runs at close on second day.
The duo eclipsed the stand of 224 against Australia, set by Sunil Gavaskar and Mohinder Amarnath in 1986 at Sydney.
Two superlative knocks by Vijay and Pujara put India in a position from where they can call the shots in the second Test.
Pujara was to the fore again as he toyed with the Australian attack, making light of the slight headstart he had over Vijay after Virender Sehwag faltered again.
Sehwag had perished to Peter Siddle in the fifth over the day, but if the Australians fancied their chances of further success, they were stopped in their tracks by the Vijay-Pujara duo.
