Mitchell Starc bowled Tillakaratne Dilshan for 147 with a yorker to end the opener's stubborn resistance before Siddle removed Prasanna Jayawardene (40) and Rangana Herath (0), both lbw.
Nathan Lyon accounted for Nuwan Kulasekara and Siddle, who shouldered much of the load following Ben Hilfenhaus' early departure with a side strain, wrapped up the innings with the dismissal of Chanaka Welegedara.
Siddle ended with figures of 5-54, his sixth career five-wicket haul.
Australia is now well-placed to improve a record of eight wins and no defeats in 10 home tests against Sri Lanka.
