I do not see the symbol of the serpent in the modern day logo of the Freemasonry...
What I recognize is the compass over the obtuse angel of two rulers below, which to me symbolizes the Pyramid (the ancient mark of the Knights Templer) from the view of the angle of one corner on forward.

Interesting and lots of great research, but looks like just more propaganda to me. With Michael Baigent coming out and saying that a large portion of research for "Holy Blood Holy Grail" is now known to be worthless due to his source's lies. I'd be interested in knowing (as the previous commenter) where in the world one would find a serpent worshiper in freemasonry or it's rituals. A Masonic ritual book can be purchased at most used book stores or eBay...searching that book I would say that I personally don't recall anything related to a snake (while I admit I could have missed it).
Sensational historical journlism at it's best.
