Indians are not totally convinced that Pakistan is being run by a civil government and Pakistan army is not interested in interfering civil (democratic) government's affairs. I guess Indians (not all) feel that Pakistan army will never allow civil administration to become strong and I guess Indians also fear that if Pakistan does continue on its democratic path, then it will also become a more stable country which will be against India's desire because stability also brings strength and prosperity.

Well India and Afghanistan must realize that if Pakistan becomes stable then the entire region will become stable. So India must help Pakistan become stable. With India's size, military and economy, Pakistan should not be a threat. In fact Pakistan can offer India an additional market to sell its products and services.
